Is this occurring in Universe mode only or in both Universe and Exhibition modes.

If you enter the entrance editor for a superstar that doesn't have entrance, tron, etc.. selectable in the game menus, the game will reset it. That's likely why you see it properly at first and once you save it the game's failsafe kicks in and it saves the defaults instead. To be able to go into the in-game entrance editor, you'll first have to add all the entrance items you added as mods to the menus with CAE Item Adder, otherwise don't edit entrances that contain data that isn't selectable and use Data Editor to edit the entrances in the .moveset file instead.
Try to re-inject the .moveset files of the wrestlers you have trouble with CCT and then play with them (don't enter the in-game entrance editor).
