Alpha Channel Videos?

So after installing RAD Game Tools and looking through the game's bk2 files, I noticed a lot of the vids are actually transparent, i.e. the championship graphics. What i'd like to know is, how does one go about making a video have a transparent alpha channel to pull this effect off?

That's a good question because I'd love to make the logo tron my own personal Feds logo too.
